que carga le pones a ese servidor?
Cuantas webs? cuantas visitas Ãºnicas por dÃ#as, que servicios corre?
que discos tiene?

serÃ#a bueno que tambien postearas la salida del comando top, tu httpd.conf y el archivo /etc/my.cnf (si existe)

Cuando sitos maneja tu servidor y de que tipo?
Estaticos, DinÃ¡micos, creo que tambien tienes un foro no? Los foros son bastante exigentes con las BBDD.

PD No incluiste la salida del comando top a la hora pico, puedes tomar una captura de pantalla o enviar la salida a un archivo y postearla aquÃ#?

Comenzaremos por optimizar un poco tu archivo de configuraciÃ³n de apache, has un respaldo, editalo y antes de las lineas que cargan los modulos inserta las siguientes instrucciones:

Verifica que no tengas ninguna de estas instrucciones repetidas en el archivo, si encuentras otra, eliminala.
luego debes reiniciar el servidor apache, estos ajustes deben liberar memoria y bajar un poco la carga lo que permitirÃ¡ que trabaje con mayor eficiencia, pruebalo y nos comentas los resultados, luego optimizaremos un poco el my.cnf
